Akihabara of course for all your dorky geek needs.
Shinjiku if you wanna buy expensive designer clothes or just shop and look.
Harajuku for more funky clothes. If you go on a weekend (I forget if it's Sat or Sun) Meiji Bridge that's right next to the Harajuku stop on the train will be filled with people in cool outfits (EGL/EGA/Punks, etc). Also when I went, Meiji Temple just happened to be having a festival of some kind. They had so much amazing street food, I loved it. :-9
Eat at Jonathan's in Shibuya for breakfast!!! And see a TeniMyu if there is one happening. It'll be funny to watch all the girls wonder who you are because guys don't go to those things lol
It's like the Japanese version of Denny's, but better because at the seats there's a button you press when you want the waiter to come by to give you more soda lol.
What gives?? Trips to Japan don't usually happen on a whim, how long have you been keeping this from us and what is it for? (And since I've been in CATS, I might be flexible enough to stow away in a bag, so... take me with you????)
