...while watching the 2008 X-Files movie (a.k.a. I Want to Believe a.k.a. The One With Billy Connolly In It) last night...

No, not "Yay, it's the Skin Man!" but only because I've seen it a couple of times before. That was certainly my main thought when I first viewed it

My only real memory of that second X-Files movie was just feeling intensely disappointed. It felt like, as you say, a mid-season random story about the monster-of-the-week. And what I wanted were some damned answers to all the ongoing conspiracy stuff.

(But I think by this point they'd totally lost any and all understanding of the ongoing conspiracy stuff.)

There was talk that the season 10 comic book series that started... a year or two ago, was going to do this storyline, of the invasion. But I read the first book of it and it wasn't tremendously good, and didn't seem to be about the alien invasion. So I never picked up any more of them.

I've only seen the X-Files movie with the Bees. I think that was the first one. Not entirely sure. It was awhile ago in either case. I like your fan theory on them winning though (and even more that the media supports it!), and agree that missing story would make one hell of a good fic.
