What confuses me, however, is that its called Charlie and the Chocolate factory when the famous actor is playing Willie Wonka... why don't they call it Willie Wonka and the Chocolate factory?

maybe it's cause the Roald Dahl book is called "Charlie and the Chocolate Factory" and calling it "Willie Wonka and the Chocolate Factory" would be the equivilant of pissing on Roald Dahl's grave

But then again I could be wrong

Well, to be fair, the original movie was called Willy Wonka and the Chocolate Factory even though the book was Charlie and the Chocolate Factory.
