I think they started him in the academy early because no one wanted to look after him or adopt him after his parents died.
I think authors of fanfic neglect this mostly because very few people remember or reflect on early Naruto. It was how many years ago when Naruto first popped onto the manga scene? So I think it's like a forgotten or ignored fact.
You know, my son has one of these 'late birthdays' and had to start school later than other little kids.
Each teacher I talked to about it stated something similar to the maturity level in just one month of children is different and they don't have the capability to attend school yet. (btw I believe this is utter crap but anywho)
Using this information that you have so graciously provided and the information above I still think they set him up for failure. And if he failed almost three times why didn't he know of Gai's team--at least by sight?

There are a lot of plot holes in early Naturo; Kiba stays 12 for longer than a year for example. Did Gai's team ever recognise Naruto?
But I think in Naruto's case they just didn't care what happened to him as long as he was out of the way.
