UMMM!! What we saw in the pilot wasn't B&B's first case together - they had worked together a year prior to that and ended up making out with each other. They're telling this story to Sweets who, being the huge fanboy that he is, urges them to act on whatever feelings they still have for each other.

SO BOOTH DOES. He tells Brennan that he wants to give it a shot and kisses her and SHE TELLS HIM NO. She was crying, he was nearly crying and I was losing my shit in front of my computer. It was all pretty much epic.
