Wow, that was certainly quite an episode. It's one of those story lines that I feel like I have to digest for a bit, yet overall, I know that I really liked it.
I agree; I loved this, for all the reasons you mentioned. The only thing that left me going 'huh?' was Martha's Hath friend. He's got gills! No way he should have drowned.
That conversation with Donna about the Doctor's past was brilliant, and fantastically acted by both. I'm almost finished a fic about that scene, actually, though it's frustrating because I CANNOT find the closing line. ARGH!
Your questions - 'she's too like me', regenerating without changing bodies - leave me baffled too. We'll see if anyone else knows.
As for what's next for Jenny, I saw someone comment that in the commentary it was said that Stephen Moffat wanted her alive. My guess is that she's going to be a dangling thread, like the Master after LotTL, which might get picked up at some indefinable time in the future... but then I could be wrong and she might turn up in the finale this year. Who knows?

Yes, yes, yes! I thought the same thing. When he first went under, I said, "Oh, I bet we'll see him pop up again at the end. He's part fish ... they probably lived in those pools of muck before the war." But noooo.
Jim's theory was that the crusty muck on the top closed up and cut off the air supply in the water. I guess it's as good a theory as any. But I still was baffled by the idea of a part-fish drowning!
Yes, I think that needed explanation. But I suppose they thought there was too much else in the episode. And, as someone else said, that scene might have served as a reminder to Martha why she can't do it - travel with the Doctor - any more. Don't know, really... your guess is as good as mine!
