Kindle collections in calibre help

So my kindle died, and Amazon kindly sent me a new one for free. I still have a huge pile of collections that show up in calibre when i look through my library, but they aren't on the kindle, and when i go to the kindle collections plug-in they aren't listed (there a few old collections there, but nowhere near as many as i actually have.) I'm not sure I get it, but I discovered that since Kindle released their new upload software I do not need to use Calibre at all. Have you tried just uploading directly from your computer with Send to Kindle? Also it is a good idea to have your Kindle backed up on your computer, just in case... Sorry if this is totally beside the point, I'm not an expert :)
