Well, the Intel Core 2 Duo, quad core's, and i7 cores have been doing just awesome, where AMD had invested in trying to put the CPU and GPU on the same chip, which meant a narrow market of video cards that could be used. So the intel processors are the ones to look for, though AMD is still not a bad choice at all.
I personally like the Apevia case a little more than the shuttle, a little more freedom to build up the system, and i like the looks. That pull-out mobo tray makes it so very easy. Let me know if you'd like some more info on stuff and what your trying to do specifically!
I don't so much need the 'expansion' capabilities anymore. I mean, everything pretty much comes on-board these days and what doesn't is USB connected. I'll have to get the measurements for the Apevia case (which I like pretty much based on looks.. But that's true of Shuttle too) and see how much larger it is compared to my current Shuttle system.
