Ah, Japan in the fall. Not that I know what it's like on the mainland, but in Okinawa it was pretty toasty, with intermitent monsoons (REAL monsoons, not these little rain showers we have here)...and since I was a Navy brat living on base I was allowed to wear whatever I wanted. :)
However, the Japanese ladies I saw off base would wear longer skirts (below the knee to midcalf), Docker type pants...think Business Casual. Sounds like they want you to be a bit conservative. I would check the usual temps for the time of year you are going - you don't want heavy cloth if it's going to be warm, and you don't want something too light if it'll be cold. If worse comes to worse - pack light and do your shopping while you are there!
