McCoy wondered if he’d been trying to diffuse some type of anxiety.
Correct use of the word 'diffuse', hooray! ('Defuse' would, amusingly enough, make sense in that sentence, but it would then be a different statement.)
It had taken almost a year, but Kirk now had a command team that meshed perfectly, in large part on the strength of the individual relationships he had built. McCoy sincerely hoped that wasn’t about to change.
OMINOUS CHORDS.
As she did so, her booted foot hit the leg of the conference table, causing McCoy’s coffee to slosh.
I covered my face and shrieked.

The first time people experience unpleasantnesses, I've seen, the surprise often makes the hurt worse
I think that's absolutely the case, and that McCoy is trying to do the right thing and back off but he can't resist wanting that extra level of certainty. Of course you never get that in love, though, even if you're with someone who isn't as deliciously enigmatic as our captain.
