I changed my mail client to Thunderbird and I am still getting my email notifications of comments, but now I can't respond via email. Anyone know why this might be?
How can I fix it?

I have the same issue with using Outlook Express, after i switch to Firefox. It seems to be some sort of mozilla based client issue. i've read faq's about it on lj and on firefox/thunderbird support sites, and as of right now, there is no fix.
