The article you posted above only worried about the video game deals.
The article I'm looking hints that the one of the main reasons behind the deal is Disney's desire to boost overall DVD sales. Since Marvel DVDs tend to not do well anyway, a partnership may be beneficial.
I think even FAR more important are the film franchises, which according to the Disney CFO, will all move along as planned until those deals expire:
It may even lead to even more Marvel-based films, since Disney is expressing an interest in bringing in the lesser known Marvel characters to the big screen (and if the guys at Pixar see something they like to work on... whew!).
And maybe Marvel Films will actually start paying their actors now...
