Nathan is Sylar, as you know. When Gabriel came out of the ground, he came out of the ground because Nathan's body had "died" -- he didn't know he could heal, so he... didn't. He just reverted to a blank slate that kind of used his powers through instinct. But of course, Nathan's memories were still there so he eventually regained them and transformed back because it's who he believes he is. And now Sylar's mind is, presumably, back inside his body, but Nathan's is still dominant.
As for the clock thing in the preview at the end of the last season, it's the same Nathan!Sylar. That wasn't Sylar tapping into Nathan there, but instead was just Nathan unconsciously using his intuitive aptitude. Since intuitive aptitude is a pretty latent ability he hadn't even realized it was an extra ability at the time, which is why in the beginning of the season the telekinesis/electricity had caught him off guard

Oh wow! Thanks so much. Haha. For some reason there was an extra Nathan floating around in my head, and he was screwing things up. But that makes a lot more sense now.
So basically it's just going to be a struggle between Nathan and Sylar now? Oh yes, yes, that explains why Matt called Janice and said that it was over.
Wow... This whole thing just dawned on me. Poor Peter..
And yes, I know! Samuel is such an interesting character. He's really spicing up the show for me. That's a good theory on his power... But I guess we'll just have to wait and see :)
