It's always sounded like 'I... know you get lonely' to me and I was always surprised when I saw 'I... Don't you get lonely' in fics. Even the transcript sites don't agree - with one of either side of the fence.

I usually go with 'know you get lonely' because it sounds more like Jack is addressing Ianto's statement than answering a question. And because I think Ianto is more careful and precise than to stumble over such an important question, even when he's nervous (see 'Reset' as an example. He's flustered by Martha's questions but he doesn't fumble his answers). And the inflection in Ianto's voice makes it sound like a statement rather then going up as it does with questions. And Ianto has spent enough time with Jack to KNOW he gets lonely...

I've spent too much time thinking about this.

I listened to the scene repeatedly, with the volume ampliphied. He actually says "I... Don't you get lonely?"

While I agree that Ianto normally doesn't stumble over words, I don't see him as stumbling over his words so much as changing track mid-sentence. Jack is the only person that seems to shake Ianto's equilibrium, and with Jack's "disertion" and subsequent return, I think Ianto is still a little unsure of what they can and can't talk about. Remember, Ianto doesn't talk emotions, and this conversation is skating dangerously close to being an emotional conversation.

As you can tell, I've spent a time contemplating this as well!
