There has not yet been an official musical Doctor Who (although I'm pretty sure people somewhere have done versions) - but on the other hand the BBC has been running DW nights at the Proms for a while now so you never know...
For what it is worth I have seen video (somewhere on YouTube) of a fan at a convention asking Joss Whedon if he had considered offering to do a musical episode of the L.A. based Torchwood series that was at some stage supposed to be happening (noting that JW tends to work with people he has cast before, and noting that James Marsters appeared in S2 - I believe in addition that JW did say he has run across and got chatting to RTD on several occasions). This strikes me as a more likely possibility as DW usually to a certain extent tries to take itself vaguely seriously whereas Torchwood didn't seem to (or at least if it did, it failed so totally that no-one noticed).
We can but hope... (I leave you to decide which outcome it is we should be hoping for...)
There may not have been an official Doctor Who musical, but there has been an official Doctor Who opera - part three of Doctor Who And The Pirates (Or, The Lass Who Lost A Sailor).
The nearest we've come on television that I can think of are The Gunfighters - where Lynda Baron sang the Ballad of the Last Chance Saloon as a commentary upon the action without appearing on screen - and Daleks in Manhattan/Evolution of the Daleks, where Tallulah's number is part of the narrative.
