TIMmy boy isn't having a good day thanks to Shepard. Shep has just blown the Collector base to hell, nicked the Normandy and made the whole Lazarus cell defect. So to get back at Shepard he has the Virmire Survivor (and Shepard's lover) kidnapped and orders for them to be tortured and for experimental enhancements with Reaper tech (e.g what they did to their troops in ME3) to be done.
And Shepard isn't allowed to rescue them as they are currently under arrest back on Earth. So comes ME3 and Shepard finds the VS, indocrinated and completely under Cerberus command and he/she has no choice but to kill them.
My brain almost instantly decided that the prompt needed some description of Kaidan being turned as well as the effect it has on Shepard. Hope no one (OP included) minds the upcoming non-con/dub-con.

When she opened her eyes again, her face was set in stone. She was Commander Shepard, first human Spectre, and she was going to save the Council. Again. She brought her omni-tool up. “Bailey. We need a car. Ka- Thane died protecting the salarian councilor. The - the assassin is probably going after the others now.” Fuck. She couldn’t afford to be weak. “The assassin is Kaidan Alenko. Formerly Alliance. Cerberus turned him.”
“Alenko?” Bailey said. “He was on your crew, wasn’t he?”

Shepard was in the darkened park again.
She saw the boy from Vancouver, playing off in the distance. She knew that his life was in danger, and she tried to run to save him. But it was like moving through molasses - she could never go fast enough, she could never do anything other than run towards him only to see him vanish, or burn.
Screw that. Go back and get Alenko. It’s the right choice and you know it.
If Kaidan had died on Virmire, would that have been easier? Their relationship was new and uncertain then. Would saving Ashley have made things different?
But even though it hurt like hell now, Shepard couldn’t regret the time she’d had with Kaidan. I’m sorry, Ash.
She was almost to the kid - but he stood and ran away from her, and she had to change course to keep going after him.

There didn’t seem to be anything else they could say, anything that could possibly encompass the magnitude of the betrayal the Illusive Man was perpetrating on the public. On people who had already lost everything to the Reapers.

Miranda was the first one to recover, perhaps because she had no personal relationship with Kaidan. She whipped her hand out, sending a biotic wave towards him, which was immediately countered by Kaidan’s barrier.
