Maybe a timetravel challenge? Or you could run with the genres theme (ala the romance subgenres) and go with horror, angst, fluff etc. Personally, I'd love to see challenges centred on some of the minor characters and/or locations, like an Ealdor challenge, or a Knights challenge, or a Rising Sun pub (is that it's name?) challenge.
I agree with woldy -- a time travel challenge would rock.
Additionally, what about a 'parents and their children' challenge? I'm all for encouraging Uther to be a decent dad to Arthur on occasion, or perhaps seeing Morgana spending time with her parents before she lost them, or Hunith trying not to tear her hair out when little!Merlin starts doing magic and nearly getting himself into trouble, or meeting Gwen's mother. Or whatever combination of parents and children the writers can come up with. :)
Then there's always a 'magic' challenge -- Merlin experiments with his power, Morgana learns to use her magic under Morgause's watchful eye, Gaius doing magic back in the day before the ban, etc. Lots of possibilities there. :D
How about a 'Take your fandom to work' challenge? A nurse could write a medical AU, an offshore engineer an oil rig AU, a driving instructor an 'Arthur teaches Merlin to drive' AU, etc.
