It may be a little hard for me to get my own list together, because I don't bookmark. I generally download (yes, even from youtube), and quite a few of my old favorites are now MIA. My beloved "Alexithymia" which defined S1 Peter for me is one of the casualties. But of the ones I could still dig up links for, I have these:
The Noose -- Great Peter S1 vid. I really love the feeling of inevitability it builds within the song. Day One -- S1 Peter. I half love it just for the line "I'm spreading love like a terrorist" One of a Kind -- Sylar, S1 Safe From Harm -- beginning of V3. I admit I love it more for the song than for any coherent story telling. Extraordinary -- poppy review of all of the women of Heroes through S2 Metal Heart -- S1, ensemble Somewhere A Clock Is Ticking -- TECHNICALLY a Sylar vid, but I always felt it was more general about the Homecoming arc The Wreckoning -- Niki and Jessica: "I came, I saw, I kicked some ass

OMGOMGOMG, I'm in love with "The Noose"!! Haven't seen this one before. I agree that it has an fantastic build up. I need to download it ASAP.
And obsessive24 is so talented, although I haven't seen this one before either. Probably because I'm guilty of looking mostly for Peter centric/related vids.
Sadly I can't watch Safe From Harm because it apparently contains Sony Material which YouToube is blocking in my country. But this:
I admit I love it more for the song than for any coherent story telling.... is pretty much how I relate to fanvideos - at least on the first viewing. Since I'm not a native speaker I don't get all the lyrics on the first listening and thus if I like a video or not usually depends on my first impression of the song and how its atmosphere fits the visuals

The only thing I've really started to hate with Peter or Heroes vids is how overused the shot of him stepping off the roof has become. I think you commented on this before. I have seen it so many times now that I find it even annoying in an otherwise fantastic vid.
Ahahha, I know! I definitely have brought it up before. For a while, every. single. vid. started with it. While it's a beautiful shot and it encapsulates a lot of Peter's personality, it's also incredibly overused and generally redundant within a video if they even manage to connect it to the song -- which isn't often, frankly. A lot of people use it as pretty filler.
Do you have any favorites among the vids I linked above?I admit, I haven't watched many of the ones that are new to me, yet. Youtube has been twitchy with me today. It keeps loading in Russian and telling me that I don't have the right version of Flash, even though I just watched a different video. Methinks the computer

Yeah, I know, I find it jarring when the songs are shortened too but I think shorter vids around 2 minutes often work better than overly long ones.
I love the Placebo/Petrelli vid as well. So much. And I'm surprised you haven't heard of Climbing Up The Walls before. It has made some waves in fandom.
OMG your Scrubs/Turk vids are killing me and going straight to my favorites on YouTube. Ahahahahah.
But on a more serious note I would LOVE it, if someone made a "The Wall" vid to Splitting The Atom! The lyrics aren't that fitting probably but I adore the mood of the song and think it would make a fantastic vid with the shots of the deserted city they are in.
Heroes definitely needs more dancing! They are all too serious anyway. Too bad they already shot down the possibility of a musical episode. That would have been so epic!
Do you perhaps remember a Nathan/Claire vid set to "Silent Night"? I think it was the same artist who did the Claire video set to "Hurt" and it was haunting and fantastic. Sadly I can't find it anymore.
I really like "runaway" and AHAHAHA I remember seeing the last one. But why is it not in my favorites? I'm going to remedy that right now.
Btw, here is another rec you might like, it's one of your OT3 and still makes me a bit weepy sometimes. Peter's last thoughts before exploding in S1:

okay so, my faves:
untouched - peter/nathan, i love this because it's a song sung by girls and they lowered the pitch so it's sung by a boy? how awesome is that? eden - peter/nathan, this vid got taken off youtube, but someone uploaded it here? it's a look at them during volume three. i love the filtering in it, and the overwhelming sadness of the breakdown between the two that season. made world - peter/nathan, i have issues with some of the manips, but some of them work really well you're not supposed to know - peter/nathan, i think it's that i really quite enjoy this song, mostly what goes around - mohinder/sylar, with a side of m3. sylar's really upset mohinder left him for the m3. really great editing in this one. adventures in reading against the text - a heroes world where the women aren't relegated to the side the freshman - ensemble/sylar, cutesy

So, I've had this open for ages in a tab so I can watch a couple of vids per day when the mood strikes! For some reason I have a really short attention span for vids, even though I love the idea of them. Maybe this is why I gravitate to crack, when it comes to vids :D
I love the 'running up the hill' Petrelli ensemble one, partly because of the attention given to the relationship between Angela and Claire, and the framing of the story with just the four of them. It's unusual. Also 'it's been a while', the Nathan-centric one! I really like that one for some reason (even though I'm not that keen on the song choice). Also, obviously, the Nathan/Peter climbing up the walls vid. It's amazing, and I hadn't seen that one before.
Now I'm gonna watch some more :) Thank you so much for putting this together.

I feel similarly. For watching many videos in a row, I really must be in the mood for it, otherwise I get quickly annoyed or bored and can't concentrate on the vid. And in addition I get can get squicked easily, if I don't like the song. That's why I'm aware that this rec list is very subjective. We all have different music taste after all, although there are quite a few vids up that feature music I usually don't like but feel like it works well within the vid.
And yes, you named the reasons why I love that Petrelli vid so much. Most videos focus on Peter/Claire/Nathan and I feel like this artist really tried to give all relationships within the family equal attention.

Peter Petrelli "great escape" beautiful editing and the song surprisngly fits :P
Peter/Nathan/Claire (gen) "falling inside the black" I just love this video, its got three of my favorite characters and the editing is brilliant.
