Don't read more into it than courtesy; in much of the world, bowing is used similar to why we shake hands (demonstrate no attack is coming). Obama spent much of his youth in other cultures (not just Indonesia, think also of the Chinese and Japanese cultures in Hawaii).
1) It's against protocol. 2) Other cultures the other side bows as well (such as Japan) - you don't see the Saudi King bowing - do you? 3) They bow in China only in significant rituals, and then it's still a sign of subordination 4) He spent time in a Moslem culture - he knew exactly how it would be perceived 5) If it's not a big deal - why is the white house lying about it?
