Ok, first off, I really like this episode. It was funny, the acting was great, and the story development was solid all the way through. That said, I have some major issues with this episode

All good questions, and I definitely have to rewatch the episode, cause I apparently missed out a lot at the ending. But to question 1. Didn't the team take the warhead with them? I think I saw something like that, but I'm not sure. Return question to question 2: Does it really matter? They abondoned the ship, so who cares? Question 3: Do you really think that any of them sees themselves seriously as a Navy employee? Cause Tony had to be reminded of that. And McGee can't stand ships. And finally, question 4: I guess it was the whole. Not top secret anymore, so if it never existed, they never blew it up, right? And I think that the russians were on it was a bonus.

Alright, I rewatched the episode, this time with the ending. They definitely took the warhead with them off the ship. I know, it's not an answer why the Navy blew it up, but, Jenny had a MTAC feed on the boat which was actually quite close. If they had zoomed on it just a little more I'm sure Jenny would have been able to tell if it's the Russian crew or her team. Therefore I think that the Navy did know that they were off the ship, and seriously, you think Jenny would think that Gibbs leaves the ship without the warhead?
