Obviously there's no guarantee, but the leather pouch I keep my DS in has a magnetic clasp, and it's never hurt anything. Though I suppose it would depend on the strength of the magnets!
just be carefull if the magnet gets to close to the screen it may hurt it and as far as your games it may erase your data or worse..... so just be extra carefull as long as it isnt really close to it it shouldnt hurt it!
