here's my reasoning...

I wouldn't put Minish Cap in the beginning. Because Minish cap dosen't have the master sword in it and dosen't have Ganon as the villan either.

This is kinda spoilerish if you haven't beaten WW, but in the end Link stabs Gannondorf with the Master Sword and Hyrlue gets flooded. The master sword gets put underwater with the rest of Hyrule.

My belief is that Minish Cap/Four Swords/Four Swords Adventures (yes, they're 2 different games) all go in their own time period after Wind Waker since their lore mentions nothing of the Master Sword or Gannondorf.

I'd love to post my timeline, but I feel I haven't played the games enough to accuratly put them in sequence. I'm played every Zelda game... but have only beaten 3 of them. >_<

i always thought of the 4swords as a retelling of a link to the past many years in the future....but i could be way off in space with that....

nope, it's a seperate multiplayer only Zelda game.

also, it's in minsh cap that things like link's green hat and rupees in grass and whatnot get their origins, so i do think that minsh cap has to come first.
