It sounds like those two need to be separated. They are both having trouble adjusting to each other and need to be able to relax.
Charlie could be belly-sensitive because of her spay, certainly. Has she been declawed? That might make her sensitive about her paws too. Could it be that when you make a move in that direction she's just already had enough petting? (watch her tail for signals)
I would definitely try to feed them each separately. Do they have separate litter boxes too? You might want to have supplies for each one (box/food) even in different rooms. From what you've been saying it really sounds like they just won't be able to relax unless separated.
