I got a new hard drive today. One advantage of a new drive is that the old one was much smaller (and if I recall correctly I paid more for it). I figured that things would be simple from here on, just... missing a bunch of files

There are occasional options for increasing dropbox size - I've managed to accrue just over 50gb through various connections, including adding it to my phone.
Crazy and frustrating as it seems, maybe spread your files out across different services dedicated to file types? Flickr for photographs, youtube for your videos - or google+ - you don't have to make them public.
I'm SO GLAD you've found your files safe and intact! <3
ETA: I understand github is a popular place to archive scripts, but I don't know much about it. Could be somewhere you can save that stuff!
Not all files are intact. Trying to move files now, and I'm running into file errors in a few places. But so far, the majority are working. Still, it's a gazillion times better than full failure

If you'd like some web storage space to back up important files somewhere other than your computer, I can create a user account and share some space on my server. There are lots of options for cloud storage and such these days, though.
GoogleDocs offers 15GB of storage that doesn't include googleified docs, which is nifty! And I back up a lot of photographs on G+ that never go public. I understand they can backup and make private your videos too - though I don't know if they compress them or not, never tried.
Well, in playing around with Dropbox and re-linking it to a new folder, I clicked the "get more space" button. One of the things was taking a tour of the Dropbox features, which I did a long time ago. And Dropbox said "oh hey, you did this a long time ago." And poof, I now have 50GB of Dropbox space available.
So thank you (again!). I wouldn't have clicked the get more space button if you hadn't mentioned upgrading your Dropbox for linking your phone.
I actually think I might be able to fit most of everything on Dropbox. In part because... well, some of the files that are missing are my scanned pictures. Those were rather large, but the folder is empty now. Which is kind of sad, but for those at least I still have the actual pictures in albums. If I want to reminisce about sweet fuzzy puppies I can still look at them. Just not from the convenience of my computer.
And I found that flickr offers a terabyte of storage, which will easily hold the pictures I do still have
