It's been three years since Allen left the Dressing Room, and much has changed in his world. The war is over, he's exorcised most of the Noah and even the Earl. The akuma are practically extinct, everyone is safe. A happy ending, right? Hahaha no...
Allen died in the final battle. The moment he stabbed the Earl with Crown Clown, the Earl stabbed him. And the Earl's sword does not come with nicey nice 'no killing humans ever' powers. The Earl's sword comes with death. A very slow and painful death, Allen died in Lavi's arms. By the time Lenalee and Kanda arrived at their location, having just won their own battles, Lavi was gone and Allen was dead, lying there with a large gaping hole in his chest. The Earl was gone too, nobody quite knows where. Wherever he is, he is human now.
After Allen returned home, it was revealed that his friends had been in the Order after all. A long time ago, Kanda and Lenalee had been members. Instead of staying and making the Order a home, Komui was disgusted by the experiments performed there and the way the Order treated the Exorcists. He and Lenalee escaped with her Innocence, with some help from Cross, the sneaky devil. Kanda tagged along as well, having grown attached to Lenalee, and Komui wasn't willing to leave behind a child in that place all alone. They grew up together, safe and happy away from the Vatican, but Kanda was unable to stop fighting. He insisted on carrying out his job as a human weapon, and Lenalee wanted to help him now that she was free and with her brother. Komui denied them for years until an akuma attacked their home, and he reluctantly consented. They were allowed to fight and use their Innocence to protect themselves, but Komui demanded they had a happy childhood. They had to keep up in school and have a healthy social life and eat all their vegetables before dessert, and if they were good children then they could go play superhero.
After hearing rumours of these Exorcist deserters, Bookman grew curious. He found their whereabouts and sent his apprentice to observe them, and so under the alias 'Lavi', he gained their trust and became their friend. He became particularly close to Kanda, who moved into the flat next door to him when he was old enough, tired of being so dependent and burdensome to Komui. They all grew up together, eventually being joined by Allen, and thus the story began.
Eventually the Order caught up with them, and Allen discovered the truth they had kept hidden from him. They were taken to the Order and Komui was arrested, Reever Johnny and Tapp joined the Science Department and did what they could to keep Allen, Kanda, Lavi and Lenalee safe. During the course of the war Skin Boric, Lulubell and Fiddler are dead, killed by Kanda. He used most of his life fighting in the war, now he's left with just one petal. All the other Noah were exorcised by Allen, who helped them escape from the Vatican's wrath and allowed them to go free, letting them live the free life Komui let Lenalee live. With their memory removed they no longer felt compelled to kill, even feeling regret at what they'd done throughout their lives. They were bitter towards Allen at first, angry for making them feel this way, but eventually they forgave him. Some, at least. They were safe. They were together (mostly). They were happy. They at least, had a happy ending.
