I suppose it is the constant yin and yang of national security issues, how to make the trade off between how to fight and what you're fighting for. Nick Fury's mistake was assuming that power in his hands would stay in his hands, so even if Fury was incapable of making a mistake, eventually he would die or retire, and he shouldn't assume his replacement would be infallible. Especially since he was somewhat aware of HYDRA's infiltration.

What many people don't realize, I think, is that "evil" ends up making such trade offs as often as "good." The Nazis had policies that were counterproductive based upon their ideology. One of the reasons we beat them is because we were democratic, which means more good opinions being expressed and more flexible military structures. Tolkien and Lewis explored this in their fantasy novels more most authors. Ayn Rand also assumed that 'evil' was counterproductive, but her definition of 'wrong' is so hotly debated the idea gets lost.
