 I have the theory that there are not plot holes, you only have to think about them hard enough( and have a lot of imagination)

For example.

-          Nathan hasn’t been wondering about Heidi and the kids because he actually FORGOT ABOUT THEM. Everybody did. Heidi is not stupid and after the events of season two she investigated the company. ( Read more... )

Ooh! Ooh! The plot hole fandance!

Okay.

- Sylar is acting this way because he is not actually Sylar. Sylar died at the end of S1, and his body was dragged away to be used as the model for a Sylarbot, which the Company planned to use to frighten and manipulate the specials. They wired it wrong, though; it didn't have powers. So when they recaptured the robot, they fixed it so it was nicer and much less evil, and voila!

- After Sylar left at the end of Powerless, Mohinder went outside to get a breath of fresh air, and that is when Maury accosted him and altered his mind so that he would lose rationality and do something stupid (like inject himself with an untested serum). They believed this would make him easier to recruit. It did!
