Well maybe Nickelodeon was trying out new things.

Underneat those square pants beats the heart of a sponge!
And that sponge just needed a more natural approach to life.
He wanted to be like the other sponges and roam the world without pants on.

But I totally see what you're getting at, a naked Spongebob that comes unannounced can really ruin plans. I think the best thing to do when this happens is to just try to concentrate on Patrick, and why he's just so gosh darn dumb. But that's just me.
