Unknown Comic?

So, I used to read this webcomic a few years back about a supervillain who WINS and uses his deathray to melt (almost) all the superheroes. Most of the first few issues are about the few surviving heroes trying (and failing) to fight back, and the villains arguing amongst themselves about how they're going to divvy up the earth. While I cannot help you on your quest I have another good comic that you reminded me of. One of my favorite series was in the X-men line Age of Apocalypse. There was an X-men Chronicles 1995 where it was supposedly a reprint of an old comic book. Since it was an alternate time line the comic never existed before but it was done in an old style. It was very clever.

You might try to TVTropes forum or the Discussion page for the Villain World trope, which is basically what you're describing here. (Though they don't currently have many webcomic examples.)

So lemme get this straight: A comic book about a world run by villains who defeat the heroes and PRINTED IN TOXIC INK.

The 'toxic ink' thing was a half-remembrance. Upon re-reading the 'voyager comics' fictional backstory it was actually low-grade pulp paper that caused the supposed doom of the publisher.
