This chapter just raised a lot more questions than answers. Just so I understand, I'm going to try to summarize your argument. Danzou, the advisors, and the Third wanted to harness the power of the bijuu to benefit Konoha. To that end, they worked with Madara and Itachi on planning and executing the massacre. Additionally, they were in cahoots with Madara during the attack on the village during the Fourth's reign, where they planned to capture Kyuubi. They made Itachi join Akatsuki in order to have Madara and Itachi, loyal to Konoha, work in their interest. Meaning they planned to have Akatsuki extract all the biijuu and give it to Konoha when they were finished

Another idea comes to mind way back in chapters... oh hell. I'm too lazy to look it up. Just before Naruto went on his first mission and was looking for members, the advisors met with Tsunade and were all "Let's keep Naruto in the village. He'll be SAFER from Akatsuki". AKA: They'll know exactly where to get him if they want him now he's not in Jiraiya's protection. But Tsunade--who isn't in on the whole gig--said that he needed to be on the move. They couldn't tell Tsunade their plan because she's too fond of Naruto to give him up to fit their master evil plan.
Itachi never really seemed like the type of guy to follow orders so much... That's what's throwing me for a loop with all this. He massacred everyone on orders, he joined Akatsuki on orders and did everything for Konoha and the sake of Sasuke? Something isn't quite matching up here and I'm not all that sure what it is
