Before I get into this, I need to reiterate how much I loathe where Fringe has already told us it's going and loathe even more where I think it's going. The whole *love will save the universe* thing is beyond bleh. But, I need to get my speculation out after watching tonight's episode (an episode that I thought was very cool).

it didn't actually bother me since this was a total flashback episode. Olivia was there, it was just a younger version ;)
All of Olivia's super-capabilities are due to her treatment with cortexiphan, starting at age 3. The writers would have to retcon capabilities into AltLiv. Right?
Here's what I'm thinking: We recently learned that cortexiphan mimics a naturally occurring chemical reaction in the brain (or something like that). So maybe both Olivia's were actually born with this ability to cross over and the cortexiphan was really more of a short cut. It sped up the process, made it easier to tap into the ability.
this episode rather messes up the theory that most people held to: That Olivia would have been too young to remember. She was three. I'll stick with Forbrydelsen my Danish super!drama which is quietly continuing to be the finest show on television week after wonderful week (and has a heroine called Sarah, so obviously, I'm in love *g*)
As for this:

The way Born to Run was heading, I'm only half-sure that you're joking! I'd have been off the train at the first station although if S3 had gone with a present/future split, it would have made it easy to fast-forward through episodes to the bits I was actually interested in...

Yeah Fringe has largely gone off the rails with the love thing (or they're doing a good job of faking us out for some reason), but this episode was outstanding - finally one that I could sink my teeth into and love. It's been far too long since that happened!

The way Born to Run was heading, I'm only half-sure that you're joking! I'd have been off the train at the first station although if S3 had gone with a present/future split, it would have made it easy to fast-forward through episodes to the bits I was actually interested in...I doubt that split would've lasted long. After a whole season of keeping the characters more or less in separate story arcs and largely at odds with one another, I think the actual time-split story would've been fairly short-lived. The reason Olivia still had the black eye is because we were still seeing the same Olivia (just in a different universe).
I'd thought the Olivia who was telling Walter about her father hitting her was in our universe, but after rewatching that part, I realized it started in the alternate universe and finished in our universe. That doesn't mess up my theory, though, and I still feel sure the Olivias have been in the wrong universes ever since that time.
How/why an Fauxlivia would be in Walternate's office in the alternate universe, I don't know. But do we actually know that Fauxlivia didn't have an abusive stepfather? There's certainly a lot of murkiness going on with Olivia at the end of this episode. I think we're supposed to be wondering if something's up. I'm just laying out my theory now instead of waiting for more reveals ;)
