As it used to, using the Custom Options creates a User Layer which I think is called "Auto-Generated Customizations". As it used to, this User layer overrides your Theme Layer.
Two possibilities: [x] Use the Custom Options and not your Theme Layer for colors [x] Customize everything in your Theme Layer and not in Custom Options and use a Style with just your Theme Layer.
(^_^);; thank you and thank you. I'm sorry that I'm so basic that it almost hurts. But I have yet another (probably painfully simple) question to ask and that is I chose to customize everything in my theme layer, however, when I removed everything from the custom options (in the color area) those colors were replaced by a deep black abyss. Also, I'm afraid that I need clarification on how to use a style with just my theme layer. Because I thought that was what I was doing all along *_*.

Once you've chosen to customize everything in your Theme Layer, you do not need to fiddle with Custom Options. We're going to pretend they don't exist ;)
No. When you save your custom Options it automatically switches to a Style where the automatically generated User Layer is used. Whether your Theme Layer is used or not depends if you have selected in as your Theme in Look and Feel. In the end, it doesn't really matter because your User Layer still overrides your Theme Layer. Vicious circle.
What you need to do is Create a Style, select your Theme Layer and click on Use and never, ever go to Custom Options again. Otherwise you'll switch to the automatically generated style.
If you don't know how to create a style, this entrywill tell you how to do that. It is meant for Component but you just have to choose Opal as your layout instead. The process itself is the same.
