Watched the first episode yesterday evening. Looks interesting so far but I'm a bit confused about which department is doing what, owing mainly to my ignorance of how the U.S. justice and law enforcement systems are structured.

No, it's because the Wire is difficult to follow. It continues. It's worth it, but they really don't hold your hand, and you may not know what's going on until halfway through the season. It does get a bit easier once you've watched a few seasons, and matters are definitely improved by having someone to watch it with so that you can confer about what's happened.
