I'm sure you'd need to weed out some songs in their entirety along with some of the storyline. And most of those episodes can't really be counted as some of the best episodes of Glee.
Last year, I rewrote a Disney Original movie. Trust me, I can rewrite a couple of episodes of Glee to fit my specifications. The thing I am looking for is something that I can show the kids, and something with enough cleanish songs in it that I won't get into trouble with the parents or the school board.
I'm getting second thoughts about Hairography as that contains Bootylicious (with a performance to match) and Papa Don't Preach. Then The Sue Sylvester Shuffle does have a performance from the Cheerios to Katy Perry's California Gurls, a rendition of Lady Antebellum's Need You Know which mentions alcohol consumption plus the characters dress up as zombies and perform Thriller (in a mash-up with Heads Will Roll

I think I second the choice for Special Education. Hmm. And if you edit out the Quinn pregnancy part, I'd definitely say Wheels, but I can imagine the Kurt storyline wouldn't go over well with parents, even though it's one that SHOULD be seen by parents. Ahem.
And yeah, the Will scene mentioned in Mattress is intense, but if you could find a way around it, it's a fun episode with pajamas and bouncing on beds. ;D
I'm not sure about Throwdown? It's pretty self-contained, and it ends with everyone coming together as friends to be supportive, but uh. Again, they're being supportive over Quinn's pregnancy. Dammit.
I'd dump Glee for High School Musical. All those songs are age appropriate for your group. (Even if the stars were not as squeeky clean as the characters.)

But I suppose for some episodes you could circumvent the pregnancy. There are few episodes that come to mind that might fit your specifications.
