Well, I know that someone of them go with others. I received two of America's pokémon when he left. Though it worries me a bit to know that Aerith's pokémon might've gone out into the wild. She babied them a bit and they've become domesticated.
I suppose that's a bit dependent on the Pokémon themselves. Perhaps some, regardless of well-care and attachment to their trainers, do not want to be tied down. Or perhaps they just don't wish to be in the care of another trainer. It's so hard to say with Pokémon.

But I've been stuck looking after some guy's Ekans ever since he vanished. Then he showed up again and the thing stuck with me rather than going back.

Something like that happened with Cloud's Mosey. Though he stayed with Aerith. I guess it depends on the pokémon.
