Do you still have your collection on display, or is it boxed up? Do you still enjoy it? If you don't really feel that you're getting any joy from them anymore, you could keep just the items that're most special to you and sell the rest. It may be harder to find the items again later if you decide you want them again, but it's true that everything shows up more than once!
If your items are still on display, you may want to try boxing them up and putting them where you won't see them for a while, maybe a few months. If you don't miss them, you can probably sell them fairly safely.

I know those feels. Though the decision is slightly easier for me because I wouldn't make a whole lot of money on my main collections. No one besides me likes Kyogre, and very few people like Bulbasaur enough to spend hundreds of dollars on it.
