I think you might be a little too generous with your grading system. A B- implies that it would have an overall percentage in the area of 80%, which is still a pretty high degree of quality. Honestly, I don't think that's the case. I say C. C+, and that's best case.
Half of the movie felt useless. Jack Sparrow seemed to be more of a charicature than an acutal character - in fact, most of the characters did. That was true of Dead Man's Chest as well, unfortunately. And the fact that it mostly wasn't true of the first film (with the exception of Will - he's always been boring) is primarily why the original stands head and shoulders above the sequels.
Add to that a few notions of absolute ridiculousness - the COMPLETELY pointless subplot with Calypso (seriously - WHY couldn't she just be a creepy witch doctor?) as you mentioned. Also, the idea that pirates have any sort of system of order or government (if it can be called that) in the Nine Pirate Lords is pretty much contradictary to the entire notion of piracy.
