Removal of clothing. I read it as symbolic, how the perception filter presented outward signs of her emotional state that it couldn't fit onto the human face, it needed a broader canvas.

I loved the churchtroopers as well, very 40k but cleaned up and made non horrid. The bishop's final scene had emotional impact beyond anything that RTD could have dreamed of.

"There are rather promising hints at a possible female incarnation in future." Missed those, could you point them out?

The Bish was great. I liked that he & the Doctor never really got on, till then, too.

Removal of clothing as symbolic works, but what happened to the malfunctioning perception device that was attached to her symbolically removed dress?

In general, I agree with you. Excellent season so far. I'm not a River Song fan, though. Or perhaps I'm simply not an Alex Kingston fan. I liked her even less in these than I did in her previous appearances--she was more obnoxious, I felt. Part of that was probably the character. Otherwise I'm loving the season. And yes, I questioned the ending of VoV as well.
