I have a question for you: how far away are Grand Central and Penn Station? Are they within walking distance of each other? If so, how long would the walk take? And, is that a safe walk to be making late at night?
Would taking the subway be an option? If so, how long would that ride take? I don't know NYC's subway system at all, so I don't even know which line I'd need to take or even where the terminals are...
any way, You don't want to walk it late at night, they are pretty much opposit sides of the island. Safty is less an issue than distance and convience. There is a train that goes most of the way between the S or shutle train.
