bart doesnt really run along non-city or suburban areas. walnut creek or dublin is going to be about as small as it gets directly on the line. if you don't mind moving out of the line a few miles (meaning that you will have to drive to the line or take another bus, longer than walking) try checking out brisbane ( http://www.ci.brisbane.ca.us/ ). it is pricey, but definitely that small (tiny really) town atmosphere. alternately you can try out the fremont/union city area, there are parts that are definitely less developed/more rural feeling. there is also orinda and antioch.
South San Francisco is a very nice town. Its situated by BART (I live about 4 mins away) . Also very close to all major freeways - 280 and 101. If you can find something by Tanforan shopping center you will have the freeways and BART within 5 mins from you. The rent seems to be in your budget - we rent a 3br single family house for $2,200. Also, its really close to SF so while its not the heart of the city and more suburb feeling you can hop on BART and be in SF within 15-20 mins.
Oakland isn't suburban at all and is still not cheap, though cheaper than SF - lived there 9+ years in Adams Point area which is convenient to BART and my neighborhood was quite safe. I wouldn't say Berkeley is cheap, but should be cheaper than Oakland.
Hubby, the SF near-native (moved here at age 4) recommended the Glen Park neighborhood in SF but doesn't know how rents run since he hasn't had to look in ages. He does think it's worth a look, especially pricewise, and there's a nice park there.

Everything on the BART line that is not SF is suburban, AFAIK.
