So maybe Atlantis need help fining someone, either because they've been kidnapped by the Genii or whoever, or maybe he's called in to help find the Athosians/Teyla? Or Michael himself? It would be similar to what he does with the FBI.
Or McKay contacted Charlie to help him try and get Sheppard back in "The Last Man"... There was definitely higher math involved in that.
Um... He could help them try to locate more Runners? I don't know, something with the tracking devices, maybe.
He could help them reverse engineer the Ancient and/or other alien tech. Weapons, nifty gadgets, the actual Stargate. The Ringtransporters, Jumpers, Quantum Mirror, ...
