The problem is if you just give gays civil unions, that falls under "separate but equal" shit that we KNOW doesn't work.
And you wouldn't be taking away people's marriages. There would just be a tweak to legal semantics to make clear the difference between civil marriage (that the government recognizes) and a religious marriage (that a church or other institution recognizes).

The point is, we need to separate church and state here and the best way to do that is for the government to only care about civil unions, aka a civil marriage. People are not going to go around being like "Omg! I just got civil union'd!" No, they are still going to say "I got married." Language is fun like that.
And yeah, I do hope that they can overturn DOMA and get some language in there to protect GLBTetc from job discrimination and such. It's about fucking time.
