Riddick -
-Jack/Kyra doesn't die at the end of CoR.

Hewligan-
-Emmett is psychic, and finds snakes calming, like Brendan thinking songs.

-Brendan is terrified of snakes. His ophidiophobia becomes an issue when Freya finds a plot involving Betty/ the Universal Antivenom. (Or other reason Brendan must deal with Emmett AND his terror of snakes.)

- Was the program they saved River from trying to create Readers or harnessing latent abilities? Do they have other talents they tried to make/strengthen?

- What marvelous tech the future holds! Does Blue Sun master Nanites? Was the Pax their first failed chemical additive to a colony world? What other marvels and horrors lie in their archives?

- Rent!boy/Rent!girl/Moulin Rouge-type fic... Because it's a classic fic cliche that's fun to play with.

- Loss of a sense (blind, mute, etc.); temporary or permanent

- Amnesia
^--I'm biased, this is my favorite fandom cliche of all time.
