Well, if you'll notice, there are some lines in this part that indicate Ianto does want to join, purely because he wants to do additional research with the resources Torchwood would afford him... but he isn't pushing it because of Jack's fears. If he did join Torchwood, it'd be under different conditions. Guess you'll have to wait and see~
