I'm assuming it doesn't work for flocked entries, and I'm not sure if anyone has tested whether it works for mentions in the body of anon comments. Has anyone got a notification after a coded mention in a comment here or on one of the other anon memes?

It looks like it's just an expansion of the pingback, going from links to a specific post of yours to links to your journal overall (which is what the lj user tag is).
And, unlike the pingback, afaik there's no way to turn it off.
It appears to *be* the pingback, so if you have pingbacks turned off, you have this turned off. Nor does it work for flocked entries, unless LJ is lying.
The real problem as regarding meme is that anonymous comments are anonymous, so there's no one to turn those notifications off. Sounds like the way to go if you wanted to post an lj user name anonymously using the tag would be to use a sock puppet account with pingback turned off, but it's a lot easier to just not use the tag.

I have pingback turned off, and don't get pingback notices if people link my posts, but I have been getting the notifications for my username. So it may be the same concept as pingback, but it's not completely identical in its function.

Have you actually gone back into your settings to turn it off since they implemented it? Because if you're getting notifications and you have pingback set to "disabled" then something is broken and you should open a support ticket.
