I'm always a bit iffy about reccing; it's a bit like trying to make up your Top Ten Singles of All Time list, you sweat and labour over it and finally get it posted, and then someone points out that you've missed off Love Will Tear Us Aapart," so you say "Bugger!" and have to start all over again. Only with the added risk of hurting someone's feelings.
That said, here are some of my favourites. SN fandom is and always has been lucky in that it has a very high proportion of excellent writers and, really, I could list pretty much everything. I won't, though.
Although I'm always reluctant to choose favourites, there is one particular fic that always sticks in my mind and stands out from the rest, perhaps because it's so different from anything else in the canon. It's Weekend by raietta, in which Lisa and Casey get their wires crossed, Charlie falls through the cracks, and Dan is there to catch him (mixed metaphors R me, apparently), and it is, simply, marvellous.

LJ tells me I talk to much, so this has had to be split across two sets of comments. I never used to be a fan of crossover fic - probably because all my earlier fandoms have been SF/fantasy, and suspending two lots of disbelief at once is too much for even my imagination. But Sports Night has rather made me change my mind, perhaps because the lovely Danny is one of fandom's Little Black Dresses: will go with anything. Which is fine by me, so long as I get to watch. And so I bring you:
Bright Lights, Big City by inlovewithnight: crossover with Brothers and Sisters, which I hadn't seen at the time of reading, and am now watching mostly to see whether Kevin is worthy of Danny's love. (So far the jury is out.) I recced this on crack_vanhere, which saves me having to think of anything new to say except that it's wonderful: read it!
Echoes by A M Jennings: crossover with The West Wing. This is the crossover to end all crossovers, to my mind; I've actually read it from two points of view - the first time as a fan of TWW who had never heard of SN, and the second

Shut up, I am dreaming of places where lovers have wings by mazily: I found this when reading likethesun2's Kitchen Confidential story above, both having been written for a sitcomathon. I've never bothered to watch the British The Office, let alone the American version, but I never let that sort of thing get in the way of a good story. Author's description: jim/pam, jim/dan. keith olbermann is my hero, brian geary wrote the headers & tagline for mcsweeney's, the title's cribbed from sunset rubdown, everything i know i learned from the internets, PG-13ish. seven interconnected vignettes, 3074 words, we're following the leader, the leader, the leader. i own nothing; i was only showing harry my grindylow. Make of that whatever you will.
Best Interests by micehell: crossover with Highlander or, to be more strictly accurate, with Methos. Written for MEMEME, because I am forever whingeing for someone to slash Danny with Methos and/or Captain Jack Harkness. Mmmmmmm … I'm sorry, I went to my happy

Among the few (for now) things I've read, the first ones that pop into my mind are Bone's Two-player game, Charlemagne's Right here, and out_there's Handsome/Attractive. And probably some other that I can't remember right now, or I lost the link for (silly me).

And, I have to agree with phoebesmum on the fact that SN changed my opinion about crossovers. I absolutely enjoyed roga's New York boys, Jersey girls (crossover with House MD) and skewedview and scarlett_o's What kind of day has it been (crossover with Supernatural, Dan/Casey with a hint of Dean/Sam).
