one of the reasons is to do with resonant size and area for the microwave to focus its energy..

its a farady cage, but its also waveguide..

google it..

Actually, a square isn't optimal. THe thing is, you want space each side of a plate to reach around it when you go to pick it up. Most microwaves seem to be a little over two hand thicknesses wider than they are deep. Just a guess of course, but it feels right.
