I think Elle was lost with nothing else to do and saw an opportunity to get involved when Arthur told Sylar we was going to go get Claire. Also, I think there was some interest in what Sylar was going to do.
I never really thought about Arthur manipulating/tricking her into faking emotions for Sylar, but that would have been a great twist/reveal (and more like her s2 self). I just think as a company girl she recognized that Arthur was in control and someone to work for. She wants to be on the winning side. I think she probably wanted to go with Sylar because of Claire/the Bennetts. If I remember correctly she perked up and said she could go too when Arthur mentioned Claire. As to why she would care, I'm not sure (maybe it was due to the recent break through they had just had), but I do not think it had much to do with budding feelings for Sylar.
It's hard to say/know since the writers were all over the place in volume 3
