I noticed that the last two words are "their TARDIS". It seems to carry forward their discussion, of species mixing and people finding mates: they're mates by now, the two of them. It's their TARDIS.
It's interesting how Rose's question is ambiguously worded, and how I would expect the ambiguity extends to her feelings: he's just told her, perhaps without intending to, that the punished Time Lord's lover was human, as she is, so is she asking whether they can have a baby (are they sufficiently compatible?), or whether they might have one? (would he permit it?) Whichever question she's asking, the answer is still "No", and that's a loss. It's no wonder she's crying. The Doctor understands ( ... )

As far as them thinking of the TARDIS as theirs, this is an idea I introduced back in Two Steps Forward, One Back. Rose has thought about the TARDIS as home, and he likes it that way. :-) So, more and more it is theirs. That and the fact that - at least in my mind although I haven't said quite so much in words - the TARDIS considers 'them' hers... if that makes sense. The Doctor and the TARDIS are linked on a deep level (more to come on that).. and the TARDIS loves Rose...
As far as their inability to have children... it's not because of biology. He isn't infertile because of his parentage - sticking with canon - he had children (yeah, more on that later, too). It's something beyond that, which will be revealed eventually.
His "I know..." Is in answer to her statement about not knowing why she's crying. He knows why she's crying because he feels the same thing she does.

Ever since that punished Time Lord was first mentioned, I’ve thought he was talking about himself. But thinking about Eighth Doctor!canon, it’s perfectly possible that he was talking about his parents.
Either way, it’s going to have happened to someone very close to him for him to be so affected by it.

I'd love to hear all your theories. I think that when I'm all done revealing all, I'm going to do a post with all the hints leading to the truths... both those that are canon to the tv series, and those that I've introduced as part of my story arc.
