Macross Frontier Movie 2 spoilers, compiled from AnimeSuki so no one else has to wade through shipping wars to get facts about the thing.
I was skimming through comments made about the movie and reading what I could (still learning Japanese).
I found some parts interesting and have decided to give a general translation. ^^

What was Alto's confession?

ランカちゃんが最終決戦前にアルトさんに告白してるという前置きがあり

「ランカ、ありがとう。でもお前の気持ちには答えられない。」

Before the final battle, there is the pretext that Ranka confessed to Alto.
Thinking back on the two of them (Sheryl and Ranka).
"Ranka, thank you. But I cannot answer your feelings."
"Sheryl, I (towards you) love..." ちゅドーン*
*Not exactly sure what this means. From spoilers I've read here, he was probably cut off by the fold.

Scene of the confession:
アルトが告白しながら遠くからシェリルに手を伸ばして
シェリルも泣きながら手を伸ばして
アルト爆発
シェリル倒れる
While confessing, from afar Alto reached out his toward Sheryl.
Sheryl too, while crying, reached out her hand.
Alto (caught up in) explosion.
Sheryl collapses.

Alto didn't die~
When Alto returns, Sheryl will wake up (Ranka's words/belief, according to other spoilers) -> Sheryl's mouth moves and earring flashes.
[Ranka says those words... And then when Sheryl is starting to awake from her coma, her earring flashes. Hope?]

- The person in the wheelchair who Sheryl was standing next to turned out to be Alto - however, this happened early/in the middle of the series, and not the ending as previously thought.
- Ranka confessed to Alto, but refused to hear him out, saying that if she heard, she wouldn't be able to sing. Alto then hugged her and told her that he could not respond to her feelings, and told her that he loved Sheryl.
- Apparently, Alto was attacking the Queen Vajra with the Frontier Fleet, but it seems he couldn't escape from the attack barrage from Frontier. After that, Alto's fleet dispersed/exploded on the palm of the Queen Vajra's hand, and at that moment, Alto confessed to Sheryl.
- During the confession, Alto reached out his hand towards Sheryl, and Sheryl, while crying, tried to reach for him too. Alto then was caught up in an explosion, and Sheryl collapsed (from emotional exhaustion and virus?)
- Alto folded with the Vajra queen, and disappeared.
- To save Sheryl's life, Ranka underwent a transplant or transfusion of blood (?) and managed to get Sheryl out of the red zone. Sheryl is still in a coma. Ranka then said that when Alto comes back, then Sheryl would wake up. Then, it shows Sheryl's mouth twitching and her earring gleaming. (Extended epilogue in blue rays?)

Quite honestly, I can't tell. But I don't think so. She gets pretty hacked up about halfway through the movie, and then just kind of lies around being and armless, legless torso for most of the rest of the movie.
- What do you mean by "Sheryl in Alcatraz"?
Sheryl goes to jail, and will be executed as a traitor. The jail, following the grand tradition of places in Frontier being based on real-life locales, is based on Alcatraz.

Alto's dressed like goth loli maid (purple lipstick included) with the same jets under his skirt that Sheryl had in the first movie. Sheryl's been in her jail cell writing the words to "Sayonara no Tsubasa." On the walls. In blood. Alto breaks in and rescues her.
Meanwhile, "Ranka Lee and Lovely Bomber" are performing, and Michael, dressed as Basara, starts taking out guards with a dart gun hidden in his guitar neck.
It's incredible.

As for Sheryl going to jail, it was all Leon's doing. He denounces everyone from Galaxy (i.e. everyone with implants) as a spy and has all of them executed. Tis is where Grace gets badly mangled (he keeps what's left of her in a glass case in his office for interrogation. Sheryl, denounced as "the False Diva" gets thrown in prison. Thankfully, when they show the news broadcast about it, the English words "DEATH PENALTY" are helpfully flashed on screen

I think the closest to the quiet, tranquil, romantic moment you're looking for was probably the wheelchair scene.
Again, though, a lot of the dialogue went over my head. But that's the scene where Sheryl asks Alto why he flies. Alto answers her by asking, "Why do you sing?" She's caught short, and then starts relating her story to him, saying at one point, "I started out singing to live, but now I live to sing."
